The whole Zant snapping his neck was in my opinion a symbolism, Zant was still very much apart of Ganondorf since he housed his power within him. Blast K.O. I had a whole theory about how TP-Ganondorf was just a physical avatar of God-Ganon and once he failed God-Ganon left his body (symbolized by the ToP fading from his hand), leaving only TP-Ganondorf to briefly panic before Zant - a loyal servant of the God-Ganon - kills him (symbolized by the neck-snap).
