Burn the Deku web, and light the torch as a Skulltula descends from above. As for the Overworld, their locations remain the same -- just keep in mind Hyrule is reversed, so the locations will be the opposite.
In the Master Quest version, the dungeon is largely played in a backwards fashion. Ice Cavern [].
Master Quest. Instead of going first to the right, Link must go to the left and to the upper floor. Here's a tip: If a Gold Skulltula is just barely out of your reach, you can get it with a backflip or a jump attack. Return to the previous room and on the wall to your right, you will find a moveable block under a ladder. Watch out for rolling boulders.
In the sealed room where a few Keese (bats) surrounds a Gold Skulltula, this is necessary, unless you wait for the Boomerang. Ah, I forgot to mention that the TC talks about a different Gold Skulltula.

In both games, a Gold Skulltula will make a rustling noise when nearby. The Gold Skulltulas hidden in the dungeons for the Master Quest are revamped.
Gold Skulltula: Lure a baby Dodongo over to the cracked wall to batter down the wall, behind which is a Gold Skulltula(12/100). Jump down and quickly defeat the Baby Dodongos who come out of the ground. Quickly defeat it, and relight your Deku Stick and carry the fire to the next torch. Climb on top to find a Skulltula. There's a lot more work involved into grasping these critters.

Gold Skulltula: Once you have the fire arrows, you should come back here to get another Skulltula. To get it, go through the open passage to the southeast (up the ramp) in the room described above.
